"To generate a new setup file, click here to overwrite the current one."
What exactly does this mean? I don't understand, is this for all settings and stuff concerning my current WSN Link Directory, including admin settings? Is this the way to go if i later in time will install the package at my provider?
I just clicked it, does it do any harm? :/
What else would be the best way to save all of the current settings, so on a different server/computer my directory will look and work exactly the same?
It makes a new install done with those files create all the settings switches as you had them at the time you clicked. It's what I use to make a release, I just leave it there for my convenience though you can use it too.

Perhaps, but it doesn't transfer links etc so a full backup/restore could be better.
full backup will save settings of wsn admin settings etc also? so it's the same as the new setup file, only additionally including the links/cats from the mysql-database?

The backup mechanism backs up the entire database.
