By custom templates you mean regular templates customized, not the custom subdirectory?
Are you sure you were looking at the same template set, not a different one? A lot of people seem to leave the default templates available and add their customizations as a second set for some reason.
If it was really the same set, the only thing I could see doing it is if you'd generated a new schema on the advanced options page.

This latest upgrade completely over wrote all of my custom templates, all of my templates were back to original wsn links templates.
Fortunately I had all of my templates backed up.

I just did the upgrade on another site though, and it didn't overwrite the templates. Strange.
What could have caused every template to go back to original wsn links templates on one of my installs? Any idea?
