I have autoupdated a few times and each time I had to reset the seo options and the old templates /languages were all gone: for example from /linkname-id.html I get /thread/id/. I did have a backup, but it still much easier if we had an option to preserve a few things. (Ps. I have .htaccess disabled and I place the options manually on my httpd.conf)
I've no way to reproduce this, I'll need more info. I've autoupgraded my 12 installs at least a half dozen times each and never lost a customized template or setting or language.
A couple things that should cause you to lose stuff: - Running the upgrade schema generator on the advanced page before upgrading (for some reason I can't guess at). - Not actually having a /languages/ file installed, but only /languages/setup/ fallbacks. - For the upgrade to replacing any settings, it has to believe you're running a really version that you're now upgrading from -- SEO settings may reset when you upgrade from 4.0.x if they appear to be invalid.
/thread/id/ is a 3.x era rewrite though, which looks completely impossible to get set by an upgrade...
