I happened to regenerate earlier today (before upgrading) and noticed all my permissions reset. Since it had been a while since I had regenerated I chalked it up to that and just resent all my permissions again. Did an upgrade to 5.0.11 and regenerated again (I guess to prove to myself that the regen wasn't the reason for the permissions reset). Unfortunately, after the second regen all my permissions were reset again.
Regular categories were fine but all my categories where "default to no access" was set to yes locked me out. So it's only the usergroup permissions defaulting to "use default" all other options were not touched.

On regeneration, subcategories will be reset to the permissions of their parents if you have inheritence turned on.

I didn't mention anything about subcategories. These are all top level categories I'm talking about. Subcategories are inheriting correctly.
