If there have been any template changes between your version and the current, it'll automatically update uncustomized templates and prompt you to manually update customized templates. (For the upcoming 4.2 it should be fully automatic for anyone who based their customizations properly on 4.1.)
If every single template on the template editor page shows in the customized color, then odds are the files come from older versions since it's quite unlikely that you'll have genuinely customized all 130 templates. If there's a mix of changed and unchanged color, then it was presumably done properly -- unless just specific files were copied in their entirity directly from old versions, in which case those files wouldn't upgrade well, but there's no easy way to tell if that's the case other than to ask yourself if that's what you did.
If you merely lifted pieces of templates from old versions, then changes to other parts of those template should proceed while changes to the lifted areas may have to be prompted for manually.
