I have a couple wierd things going on and I really do not know how to fix it. My comment count is incorrect and regenerating counters is not helping. If I save a link as a favorite it adds it 2, 3 , or even sometimes 4 times. My other site does not have the same issue. Any suggestions?
Which comment count, the total for the site or one for a particular link? If for the site, do you have member guestbook posts or moderator usernotes? Looks like those are getting counted.

I don't see how it's possible to save the same link multiple times. If I reclick the link it doesn't do anything.
Gotcha on the comment counts. That I believe is true and seems to be an accurate count.
I should of been a little more clear on the other issue. When a registered user views a link under a category. If they click the "Save" button to save to their favorite links it saves it multiple times in their favorite list. If I run the "Duplicate Check" in the link checkers I can see the duplication for all my links. I tried to recreate the issue on my othersite and could not replicate.
You are correct they are all aliased. However I did not alias them. Not all of them anyways. In the Admin/Settings/Switches I had turned off "Category selector on 'Suggest Link' page". When I added links I would see 0,1 or what ever category I was adding a link to. I do see that all my links have the Main category 0 and for example 1 for the first category maybe? I assuming this has to do with the hierchy. If I try to remove them I can not for that reason. If I select and turn on Category selector on 'Suggest Link' page and edit the page I see no additional categories selected. If I click save at the bottom of the page it does update and remove the multiple saved links. Anyway to update without going thru each link and clicking save to update to correct the data?

I have attached the screen shot of a link as it appeared with the "Category selector on 'Suggest Link' page off from a link that is yet to be edited. If I saved this link as a favorite it would count the aliases as you said. All links that are buggy show the 0,1.
At this point I do not think this is a bug- something just got horked. Just a note- I can not delete the 0,1 from the alias.

Are these all aliased links? Looks like those would show multiple times. Fixed.

Can you post a screenshot? I'm not sure what you mean.
All aliases could be deleted at once with a query DELETE FROM wsnlinks_links where alias>0;
