I have tried running chmod and everything has done great but the junkfiles.php ver. 2.14 dont work when i just replace the junkfiles.php with the previous version 2.13 it works i have a large gallery over 20 000 pictures.
I see the change was that it was fixed to work with the attachments tree, as previously it'd not been detecting files in subdirectories. I presume you have the attachments category tree switched on? I'll see if maybe it can be made to do it in steps like regenerating counters.

Well, when I run it in 2.14 I just get this normal result:
thumb_IMG_0039.JPG (2199 bytes)
Since the deletion worked properly, you don't need to do anything.
(I don't have a large gallery to test it on though.)
Try running the chmod utility on your attachments directory first.
